Daniel,
Some more information about which versions of the libraries you used
whould be useful but it doesnt look like a specific problem with AMD64
system.
I would download hdf5-1.8.0 and a recent daily snapshot of netcdf4. It
looks like you tried to use netcdf4-beta1 which is now out of date.
The daily snapshot is available from here:
